Running Warehouse - I get probably 90% of my running items through Running Warehouse. They have AMAZING customer service, and great prices on high quality products. If you're in the area they also will do free overnight shipping! They also do free returns on most products, and you can even test your shoes on outside for I believe 90 days. I can not rave enough about this online store.
Sports Basement - You've got to love Sports Basement. I go to the Sunnyvale or the SF locations (both Presidio and central SF locations). Great prices.
A Runners Mind - Both located in SF and Burlingame (Peninsula), this company also has built a great running community. I have done some of their group runs on Thursday night in Burlingame, and everyone is very welcoming and warm. High quality items, and the people that work there know what they're talking about!
San Francisco Running Company - Love these guys! Very strong Mill Valley community of trail runners. Everyone that works there is very knowledgable and is extremely nice. They offer a lot of great weekly events, as well as some tough but fun group runs.
